SuttaCentral doesn’t use the VRI text. It uses the Mahasangiti, which is a corrected version of the VRI text. It seems that you have come across some of the cases that show the need for correction. I discuss some of the issues here.
It would be useful to do a more systematic study and ascertain the extent of the corrected text. Meanwhile, though, I do believe that our Mahasangiti text is the most accurate and reliable Pali text ever created.
